After closer inspection, I found that my previous efforts to add larger-than-40x40 sprites to the game was not completely successful. A few of the positioning calculations were still off while in battle and after much tweaking I think I've finally got it figured out (for real this time). I've tested from a bunch of different angles and with the only two large sprites there are (Needle Man and Spark Man) and the robot, ability effects, and everything else seem to be in place now. I'll let you guys know if I was wrong though, and fix any other issues that pop up as soon as possible. :)
