Before, going into battle you need to save zenny to afford for the energy tanks and Extra lifes (trust me you will need these) buy as much as you can so when your robot master is about to die / or die you can use them to restore a lot of health and get back in battle no problem (unless you get a critical hit)

Super Pellets and Capsules had done wonders for me in the final missions (and back when their stat changes were permanent). Stat-boosting moves like Fire Storm and Thunder Beam were good as well.
Time Slow in particular was really helpful too. Spamming Time Slow until the enemy's speed went below 0 stops their abilities from hitting, but that takes a lot of turns to pull off.
To be honest when I did this I just used mega man bass and proto man and then spammed their best move like I said I almost die from their attacks. Proto strike is the strongest move in the game and mega ball is simply broken

Let's get back on topic. It's well known that Rain Flush is by far the best sweeping move in the game, but Gyro Attack is real good too. Both these moves can deal heavy damage to multiple bots, and are pretty much needed nowadays to clear missions in the least amount of turns.
I must admit that Rain Flush and Gyro Attack can destroy robot masters
The Main problem is the absurd amount of robot masters which resists them to moves Don't get me started on Metal Man.
Mega Ball is a good stalling attack but again not useful since it has a 6% chance to miss. Plus, you should never attack anyone on the bench the take less damage than the opponent in front, unless if you know for sure your going to kill... 45% of Robot Masters' worst stat is Defense 13% Attack 34% Speed
